In general, when your map seems "messed up" press CTRL+SHIFT+ENTER, and it should fix some problems with the map. You may have to remake some sectors. Make sure you have a backup.

Thanks for your advice, Captain Awesome. It revealed that Build had drawn plenty of two-lined sectors... The blinking walls have disappeared now, and remaking sectors into overlapping sectors is quite challenging  ;D.

Yeah, thats a quite common error for new mappers. Dont fret it. Most people dont know about CTRL+SHIFT+ENTER.
